To travel through public transportation will be best.

Subways and buses, MTA Long Island Bus, WCDOT Bee-Line buses cost $2.25 and express buses are $5.50.

Depends how long you stay, you should each buy Unlimited MetroCard

Here are places that are cheap.

Metropolitan Museum of Art/Cloisters Museum- you could pay what you wish and same day admission. Reason they ask you to paid suggested price because money goes to rebuilding of museum and special exhibitions.

American Museum of Natural History- pay-what-you-wish except for special exhibitions.

Dyckman Farmhouse Museum: $1.

MoMa: Friday evening from 4 to 8pm is free.

Jewish Museum- Living Memorial Holocaust: Wednesday evening.

Bronx Zoo: Pay-what-you-wish day on Wednesday for zoo ground.

Queens County Farmhouse Museum: Free except when there is special exhibition.

Place to eat:

Most cheap place to eat at fast food, or diner, but not fancy restaurant. There is also 99 cent pizza store at 41st St/9th Av, where you could buy 2 slices with 16oz can soda for $2.75.What are some Cheap and awesome things to do in NYC?
Cheap and awesome? That would be Gina Maldonado of Corona, Queens... she's definitely cheap AND awesome, if you know what I'm talkin' about!

Just kidding, just kidding, there is no such person (I hope), but, seriously, though, the link below is to a website with "1359 Things To Do In New York City," which includes places to eat, too, and I'm sure you'll find lots of great stuff to do in there...
May I recommend a few.

-Empire State Building

-Times Square (no trip is complete without a visit to the"Crossroads of the World")

-Lower Manhattan/Wall Street Area

-Central Park

-Brooklyn Bridge (you can walk across it too)

-Grand Central Terminal (largest railroad terminal in the country)

-A Ride on the Staten Island Ferry (its free and you can see the Statue of Liberty as the ferry crosses the harbor)

-museums

I hope this information is very helpful.

Good luck
